New install hairball of blocks, downgrades, circular deps

I've been struggling with a new install for days. Started from scratch this weekend, meticulously following each step in the handbook to make sure I didn't overlook details or skip steps by doing it from memory. I just formatted my partitions again for the millionth time, started with stage3-amd64-20090813.tar.bz2 and the latest portage snapshot (Aug 29). I did an emerge --sync and installed four packages; ccache, grub, lvm2 and hardened-sources which pulled in two additional packages; emul-linux-x86-baselibs-20080316 and device-mapper. My world file looks like this:

dev-util/ccache
sys-boot/grub
sys-fs/lvm2
sys-kernel/hardened-sources

Four packages. Now I want to do an "emerge -ev world" and proceed with my install but emerge wants to downgrade everything which is generating blocks, circular dependencies, slot conflicts and masked packages. I'm in portage hell.

I've trimmed my USE flags down to almost nothing, though "USE="-*" emerge -ev world" only gives me a slightly different variation of my emerge hairball. I am doing an amd64 install but stable, not ~amd64, and using 2008.0 for now though 10.0 is my preference but both have the same emerge problems. Maybe I'm so mentally fatigued from trying to get a clean install that I'm overlooking something obvious. If somebody can spot my problem I'd be eternally grateful if you would point it out to me. I think it says a lot for my fondness for Gentoo that after all this aggravation I'm still not willing to give up. Ultimately I'm trying to wean myself off my Windows XP desktop by installing Gentoo and running XP as a KVM guest for the Windows programs I still need (Quicken, etc). I successfully tested for a few months, experimenting with different things then decided to install fresh. I somehow managed to get all the way through to gnome (mostly by just charging forward, installing new packages but not rebuilding anything) but had the "settings daemon restarted too many times" problem and though I got rid of the error I could never get themes and sounds to work despite trying the fixes suggested in the thread dedicated to that problem. But that's another challenge for another day, although that is the reason I wanted to start with a pristine, stable tree installation. Anyway, I would be really grateful for any advise getting past this problem. I really don't understand how a brand new install that only differs from the stage3 tarball by 6 core packages can be so borked up.

The output does not make much sense, unless you have a little old portage tree.... I checked a few packages, and they where all stable

When was your last sync?
(ls -la /usr/portage/metadata/timestamp* could give you a clue)

This morning. I have three Gentoo servers and this machine on my home network. One of the servers is my rsync server, the rest sync to it. It syncs with the Gentoo servers once a day around 6am. I suppose I misspoke about the circular dependencies, I just assumed there were probably some in that mess somewhere but having a look just now I don't see any. Looking at it too much gives me a headache. I agree, it makes zero sense.

There a few ideas that come to my mind....
  • Sync the portage tree through a different server - i.e directly
    If the problem is solved, the your local mirror is "broken"
  • check for those ebuilds within the tree directly - do this on the server as on well as on the client
    (sidequestion - do you other machines also behave like this?)
for some reason, the packages seem to be available, but some metadata/digest are missing or broken...
emerge --metadata might already help

I did an "emerge --metadata" on the problem machine and then an "emerge --sync" directly to the Gentoo servers, it made no difference.

About the other machines, yes they also have this same problem. It's probably been a few months since I've rebuilt the packages on those however, so I'm not sure when the problem developed.

Looking in the portage directory, I do see ebuilds for these packages. Looking for e2fsprogs, I find:

Ok, nobody offering up any answers so I guess there is no obvious cause. This seems weird seeing as it happens immediately after unpacking the stage3 tarball, the only difference being the six additional packages necessary to boot (kernel, grub, lvm, mapper +ccache). With so few changes it's hard to imagine how it could have become so messed up after unpacking the stage3. Personally I don't think it did. I have four other Gentoo machines, all servers. None run Xwindows. Each was installed at different times, each one has a different make.conf file. Three are x86_64 Opterons, one is an Athlon xp x86. The Athlon xp is an internet server, co-located at an isp. It's been running Gentoo for four or five years. Each one of these has this exact same problem. I don't think I could mess up all four of these servers plus the new desktop machine I'm working on in the same way no matter how hard I tried. Is -e world just broken? Can anybody else run this successfully on amd64 stable branch?

So let me ask this - does it even matter that --emptytree (-e) world gives me such a mess? --update works fine as does the -uND world combination. Can I assume my install is not broken and is reliable enough to use?

Truthfully, on the servers I've been using that Guenther Brunthaler script when I needed to recompile world. Basically it just goes through each package one at a time doing a --oneshot --nodeps so it doesn't encounter the -e world problem. I'm not sure how long they've been like this, maybe -e world has always been broke on them.

The only thing that jumps at my eyes is that you have no ACCEPT_KEYWORDS defined in make.conf. Try doing ACCEPT_KEYWORDS="amd64"? That's probably not it, it's my understanding that the profiles should set this anyway, but you never know.

Well, I'd say something is definitely borked, and I wouldn't trust a new machine that gives you such errors. It may work fine now, but you _will_ want to emerge someday. Won't you ?

Don't know that script, but if you're not using it on the new machine, it wouldn't explain why the new machine is giving such errors.

The majority of your config is identical to mine, with the major difference being that I am not using ccache. Have you tried building the new system without it ? I've never used it, so don't have any experience on what problems it may cause.

Also, maybe try installing from an older autobuild snapshot ? Its hard to believe a stage3 would be that messed up, but there is nothing glaringly wrong with what you're doing (that I can see :)).

I agree, from the emerge --info output it looks like it's already set. However, I'll give it a try anyway. Really, it should be in there regardless, just for reference. Thanks for the suggestion. For now I'm back in Windows (how I long to relegate this PoS to a virtual jail running under Linux). I have to move my sata cables around and reboot to switch back and forth. All this plugging and unplugging is taking it's toll on the cables, I've already tossed two. Causes drive errors that I don't notice right away sometimes but later the system freezes up (in Windows) or just starts throwing out i/o errors (in Linux), pain in the butt. Anyway, will give it another go this weekend.

Can you post your make.conf file? And any package files you have in /etc/portage?

I agree. Yeah, I'd have to use the script to emerge world if I decided to live with the problem. Unless I figure it out, and I'm not making much progress in that direction, I won't have much choice. It's either that or just install something else. In fact, out of frustration I did install Fedora at one point. For a binary distro it's pretty nice, probably the best, but I couldn't live with it. Gentoo is pretty much perfect for me, I can tweak it to be exactly the way I want it. Perfect for a Unix geek like me. It can be a major pain in the ass somethings though...

Interesting, one of my other machines is fairly new, I installed Gentoo in May. I was going to use it as an Asterisk server but put the plan on hold for a while because the configuration I'm interested in is rather expensive. I installed a base set of packages, no X, and did very little configuration. I've never run the script I mentioned before on this server and looking at emerge.log I see that I did an emerge -e system/emerge -e world twice, the last one on July 15. On July 16 I installed nfs-utils which pulled in three more packages and then on July 17 I did an update, emerge -uv. Cron has been doing a --sync once a day and then on Aug 20 I powered it off, no point in letting it run if I'm not using it. I powered it on this morning, did a --sync and then ran emerge -evp. I get the same mess I'm getting on the new desktop machine I'm working on.

My make.conf is pretty basic and not the same as the make.conf on the new machine. I even copied back the original make.conf from the stage3 but it made no difference. /etc/portage has only one file, a small package.use. I tried adding ACCEPT_KEYWORDS="amd64" to make.conf, btw. No change. I've made no changes to this machine other than doing a daily --sync yet sometime between the last -e world and now portage has become borked up the same as my other machine. All I can say is wtf?????? Anybody have any theories as to how this could happen?

Makes sense except I have the same problem across five fairly different machines. In light of that it seems unlikely but anyway, any troubleshooting ideas as to how to figure out if something is wrong with them? Speaking of profiles, I think the new 10.0 profile came out sometime between my last good emerge -ev world on the server machine and now.

Ok, I do have one other major difference, after reading Jaglover's post. I'm using the desktop profile instead of the standard one.

I tried the desktop profile, it didn't fix the problem. I tried 10.0, 10.0 desktop, 2008.0, 2008.0 desktop.

Can you do an "emerge --sync" and then an "emerge -evp world" to verify you don't have the same problem?

I do emerge syncs fairly often, so I can affirm I do not have this problem.

Yes, for four of my five machines. The ones on my home network. One server syncs with Gentoo daily and the others sync to this one. I have one server that is co-located at an ISP so it lives there, not on my home network. It syncs directly to the Gentoo servers. All five have developed this problem.

What is very odd is the server I have been looking at today. It's been powered down since Aug 20. I've hardly done anything with this machine since I installed Gentoo at the end of May. I successfully ran a couple of emerge -e world, did one -u update and pretty much nothing since then other than daily --sync's. Yet now when I power it up and have it a look, it has the same problem as the others. I haven't done anything to this machine, how could it just develop this problem on its own?

Then did a --sync and emerge -evp world. Same problem, no change. I also compared the output of emerge --info between my local sync and the sync with Gentoo. The only diff is the timestamp:

jongeek, looking at those on the server machine that I'm working with today, all those that say (masked by: ) are installed and that is the installed version. Those don't appear above in the emerge list. So it appears to be saying they are masked and can't be reinstalled but it isn't giving the reason the packages are masked. The manual says:
There is always a reason why a package is masked: <---

* ~arch keyword means that the application is not tested sufficiently to be put in the stable branch. Wait a few days or weeks and try again.
* -arch keyword or -* keyword means that the application does not work on your architecture. If you believe the package does work file a bug at our bugzilla website.
* missing keyword means that the application has not been tested on your architecture yet. Ask the architecture porting team to test the package or test it for them and report your findings on our bugzilla website.
* package.mask means that the package has been found corrupt, unstable or worse and has been deliberately marked as do-not-use.
* profile means that the package has been found not suitable for your profile. The application might break your system if you installed it or is just not compatible with the profile you use.
Does this give anybody a clue as to what may be wrong?

Looking at all circumstances, an old working install was affected as soon it was connected to NFS portage, common to all boxes. This is where profiles are stored, too. I'd start digging there. :idea:

Personally, I'd file a bug with all the info in this thread, under the Portage category and watch zmedico tear out his his hair trying to solve this conundrum.

Thanks for the suggestion but if I understand you correctly it doesn't apply. I'm not sharing any system directories between the systems. The only nfs export I have is on my rsync server, true, but it is just a scratch partition I use for sharing files between systems. Also, one of these machines is at a remote location so it's not on my home network.
