I'm trying to emerge bochs.I find it has debugger USE flags.From the bochs main page , I found that with debugger USE flag,it comes out the bochs with debugger enable ,without debugger USE flag ,it comes out the virtual machine without debugger function.I want to install two of them,but don't how ?
The same questions is how to install the software with two set of USE flags: one with some USE flags,another with other USE flags.

I'm not sure I understand your problem. You want to have the software installed twice? I don't understand the wisdom behind this. The reason for disabling the debug USE flag is to save on hard drive space. So having two copies of the program on your disk will in essence double the amount of space taken. If you don't need the debugging but have it installed merely use the program with debugging disabled, either from a command line switch or a config file.
