Are you referring to PRIMARY, SECONDARY, or CLIPBOARD (to use Vim's terms, as seen in :help x11-selection). Primary is usually managed implicitly by mouse selection. Clipboard is usually managed explicitly with your application's cut/copy/paste bindings. Mouse 3 is right-click, which is not normally involved in the primary or clipboard. Mouse 2 is often used to paste from primary.
