portage sync error about Top-level Manifest not found

after an "emerge --sync" I noticed this error

ERROR:root:Top-level Manifest not found in /usr/portage

I have a script that uses a combination of squashfs and overlay when updating, perhaps it doesn't like that.

Also using squashfs portage

Bug reported as #647100, but squashmount is unofficial, so we'll see.

12.03.2018 - Problem solved, at least for me.
