Gnome desktop icons position get reset after login (Solved)

After a recent emerge --update --deep world some of the icons on my gnome desktop - specifically "Computer", my home folder and "Trash" - reset their positioning after a login. Keep aligned option is unchecked. I'm running gnome 2.16.0-r1, nautilus 2.16.2 and beryl on an amd64 architecture. Any idea how to fix this?

Some problem on x86. Solved by downgrading to 2.16.1

This sucks really.
Also Nautilus forgets always the toolbar-style (text, text by side)

Solved with nautilus update.
