Nautilus (the file manager) preferences. Change zoom level.

no, i'm not speaking about nautilus browsing that directory.

I'm speaking of my desktop itself.

I'll try to be clearer:
let's say you put a shortcut to a directory on your desktop, saying "music" folder, then it will have default size & icon for a directory (depend on your theme).

But you wish a different icon for it on your desktop, so you choose another one.
And it is too small, so you alter its size...

Now: looking into ~/Desktop you will see that link, with your new custom icon, but with the same size as others icons in nautilus. It's all ok for me, it the way i wish see it in that condition.

What i wish to know, is, where the <new icon & new size for the desktop> are saved ? might be an xml file but i can't put my hands on it.

Nautilus draws your desktop. Above poster should be right.

Nautilus saves metadata in ~/.nautilus/metafiles

Files there are created by replacing / with %2F, i.e.:

.nautilus/metafiles/file:%2F%2F%2Fhome%2Fkrinn.xml
will have the information for your home (asuming your username is krinn), and

.nautilus/metafiles/file:%2F%2F%2Fhome%2Fkrinn%2FDesktop.xml
will have the information on your Desktop, similar logic for files inside Desktop.
