mkv files are painfully slow in vlc. quad core 2.6ghz nvidia geforce 9600 gt gig edition nvidia-drivers merged.

Starting with the obvious: mkv is a container, so, if anything, it's most likely its content that matters.

offending files play fine in totem.

At least under Windows certain versions of VLC had severe issues with certain MKV files.
I found SMPlayer a better option for playing back HD MKVs under Linux than VLC. YMMV....

You could try another version of VLC or remux the MKV with the MKVMerge GUI.
