Hi, Will. Yep, I have noticed something similar for a long time. Every time I unplug my USB mouse, udev (in my system) modprobes appletouch, and every time I plug it, udev rmmods appletouch. But for a long while now, after a rmmod/modprobe appletouch after booting, the touchpad will be unusable, with the cursor being unable to scroll vertically, blinking and looking very unstable. Hence, I have avoided as much as I could to unplug my USB mouse.
