Which files in /home/user/ control which apps are associated with which filetypes? I'm using xfce4 in case that matters.

Well, any overrides of desktop files should go under ~/.local/share.
For example, if you want to override which app of the installed ones is picked as default by any file manager supporting desktop files, you should put an entry in ~/.local/share/applications/mimeapps.list.

Perfect! Where are exo-web-browser.desktop and exo-file-manager.desktop defined?
