I did:

emerge --sync
emerge --update --deep --with-bdeps=y world
|
The emerge program then prompted me to make USE changes, I went to a different terminal do add them by hand, but su no longer worked.
I get:

$ su
Password:
su: Permission denied
|
I am able to log in as root in the terminal. I can su as root to a regular user, but I cannot as a reguler user (the same one I've been using for months) su to root.
I have not done any other noteworthy changes, like toggling pam related USE flags. My reguler user is in the wheel group (and have always been). |

The problem was that I had accidentally omitted the -a argument to usermod when adding myself to another groups. |
