Hello.

This is with grub 2.00_p5107-r1.

Until today, I had no trouble booting new kernels with grub2.

After doing the same method as ever today for kernel-3.11.0, I found that on booting my machine, the grub menu flashes very quickly and the I am in the grub shell. I can then boot my system with 'linux (hd0,3)/kernel-3.11.0-gentoo root=/dev/sda5' and 'boot'; this is the exact line that I have in the grub.cfg file that grub2-mkconfig creates.

I have looked at the boot order with efibootmgr, but my entry (gentoo) is listed, and the only one available.

What must I change to have grub2 boot automatically?

This can come from the /boot/grub2/grub.cfg file that have something that Grub2 cannot use like an unavailable splash image. Check the /etc/default/grub file and the permissions of the scripts files in the /etc/grub.d directory and make all of them executables if they are not. Than recreate the /boot/grub2/grub.cfg file with grub-mkconfig.
