I'm having trouble with gvfs. I can mount shares no problems, I've tried both ssh and samba. But when I mount a share, it doesn't show up in the /home/$USER/.gvfs directory.

I'm using gvfs-1.14.2. I was using 1.12.3-r1, and I upgraded to see if there was a bug in that one, but the problem remains. I have enabled the fuse use flag.

Does anyone know how to fix this?

If I recall correctly, polkit-gnome needs to installed for the rules.

polkit-gnome is installed. Do you know if there is something that I have to do to configure it?

I just discovered, if this helps, that when I kill and manually start gvfs-fuse-daemon myself, it works. So whatever the system is doing automatically seems to not work.
