Are all packages there or in other mirrors/distfiles?
Or is there other website/mirror where some seperated packages live? |

Most packages are located inside distfiles on the respective gentoo mirror.
all locally available (source) packages are located in /usr/portage/distfiles or subdirectories thereof (e.g live ebuild).
there are some others (mostly binary ones) that cannot be hosted on gentoo mirrors (due to licensing issues), or some others have no direct download link (which then even requires user interaction).

As Veldrin said, some packages live in their home places, and some of them will require user interaction (usually go the web, register or something else, download the package and put it in $DISTFILES so portage can see it). This is due to licensing/legal issues. If you want to see an example, try to emerge vmware-player without dependencies just to check.
