Maybe upgrading change your config. You might be able to fix by running the catalyst control center(amdcccle) as root. Look in the display section. I don't remember the option exactly (sorry on laptop right now, it uses nvidia) but there is one for having multiple desktops or single desktop on multiple screens. This may be what you need to change.

As far as the black windows , never experience that so I can't give you any advice there.

i am using (USE="qt4") catalyst control center to set my screens, using xinerama off and multi-display desktop with display(s)
by this way i should have 2 undependable screens and kde should know this and set one xinerama desktop
in the panel but i have my 4 desktops
