Emerge reports that "important ... 4 config files in '/etc' need updating."
I don't know shall I try to solve this or continue with compiling the kernel ? |

From this menu I typically use option 3 to interactively pick what to merge and what not to.
Here's a how-to on it.
Edit: No, I don't believe that it will affect your kernel's compilation. These config files are just some files on /etc. |

When running etc-update, all is well, but do take into consideration that if you choose to merge the new files, you may have to edit them again to include your settings. For instance, if you merge a new copy of /etc/conf.d/clock, you will have to edit it to reflect your current timezone, et cetera.
