Solution:
Thanks to stareagle we have a solution, emerging the unstable version of libxklavier, so that you get version 2.2, fixed the problem.

I have just updated to modular X11, I am running x11-basexorg-x11-7.0-r1
Gnome version 2.12.3
Kernel 2.6.16-gentoo-r9 on an AMD64 system.

The Keyboard works fine in a root X window, or in TWM, XFCE, and KDE.

Starting Gnome I get this error:

Error activating XKB configuration.
It can happen under various circumstances:
- a bug in libxklavier library
- a bug in X server (xkbcomp, xmodmap utilities)
- X server with incompatible libxkbfile implementation

The X.Org Foundation
70000000

If you report this situation as a bug, please include:
- The result of xprop -root | grep XKB
- The result of gconftool-2 -R /desktop/gnome/peripherals/keyboard/kbd

CAPS lock works, CTRL & CAPS LOCK are switched; and I can switch from X to the VTs.

Logging out of Gnome hangs it (require a CTRL-ALT-DELETE).

Part of the problem is probably a contradiction between your settings in gnome and your keyboard mapping in /etc/X11/xorg.conf

I use a Microsoft Natural layout, so in xorg.conf I have "microsoft" instead of "pc101" or whatever the default layout is.

This shouldn't be a solution, as Gnome should be able to over-ride it, but it works -- partly. I am unable to bind any complexe commands like the Windows key and T for gnome-terminal. Gnome only lets me bind one key or the other (so I've decided I can make due with a shortcut on the panel for now)

Something seems definately broken with Metacity and Xorg, though, as this is simply unacceptable.

Just had the same trouble. But I have found a easy solution:

Just install libxklavier-2.2. It's masked by the x86-keyword, but after I have unmasked and installed it, my keyboard works fine again. Except the Windows-Key. I can't assign them as a Hotkey in Gnome...

I already have "XkbModel" set as "microsoft" in xorg.conf.

I also tried removing .gconf/desktop/gnome/peripherals/keyboard and reseting the keyboard layout in the gnome keyboard chooser.
