I have a fresh install of Gentoo on my desktop. I have installed fluxbox and a few font packages.
I cannot figure out how to get applications like aterm and torsmo to use my artwiz or other new fonts.

What commands and conf files are there for setting up fonts?

When you run xfontsel do you see them.Did you restart X.I have used this guide and it worked for me;
http://gentoo-wiki.com/HOWTO_Xorg_and_Fonts
It says it is out of date but I used it about a month ago and it seemed to work.

I followed the guide. I can see some of the fonts there in xfontsel, but apps like torsmo wont use them.
I read somewhere that I need to have xft in my use flags. Is this true?

I saw your screenshots and am trying to do what you are doing basically. But I keep getting stupid courier fonts.

No I never put it there,I just add the fonts to /etc/X11/xorg.conf
To see if the fonts will work run xfonsel select then past and start xterm with them;
Code:
xterm -fn -*-glisp-*-*-*-*-*-*-*-*-*-*-*-*

"But I keep getting stupid courier fonts." In what app?

In order to get torsmo to use nicer fonts, recompile it without xft support. From another thread on here:
Code:
echo "app-admin/torsmo -truetype" >> /etc/portage/package.use
emerge torsmo
