I do not know how to automatically make fluxbox recognize new software, but in your home directory under .fluxbox, you can edit your menu yourself to get your stuff on there, hope this helped.

I cant remember the exact command (got rid of fluxbox in favor of openbox), but I remember something similar to fluxbox_generate-menu as a command

Try genmenu (it's in portage).
It will find look for some common apps and build a menu for you.
Quite efficient but the structure is a matter of taste, as always.

I was just reading the ebuild to try to determine what it used to generate the menu. I didn't see the actual generation step, but I noticed that it explicitly deletes fluxbox-generate_menu. Anybody have any idea why it removes a potentially useful command?

I recommend Fluxconf for editing your menus :)
It also includes a GUI to the basic configuration of your Fluxbox looks, and something named FluxKeys to configure your hotkeys.. (or whatever it's called :)

I think there's a command something like "commonbox-genmenu" installed as part of x11-misc/commonbox-utils which does what you're talking about. Not at my Gentoo box right now to find out the real name.
