So the default install of Gentoo emerges the iptables content, but you get an error about not having them in the kernel when attempting to use it.
What section of the kernel configuration is iptables part of? Netfilter?
If so, there's the netfilter configuration section. What do i need to select if I just want the ability to deny and accept incoming packets based on their intended port(s)?

Yeah, it's netfilter.
Networking Options --->
Network Packet Filtering (replaces ipchains)
IP: Netfilter Configuration --->
Turn on what you need. At the very least, you'll want Packet Filtering.
