Wow ... did you do an "emerge -U system" or something?

There are a few in there which you may not whan to over write, like /etc/conf.d/net and /etc/groups ... I would slow pick through them one by one carefully merging the ones that have updates and the just overwrite the rest.

Actually, I am too lazy for that. I would overwrite everything and fix what broke ... but that's probably not what you want to do.
