Hi everybody,

I have some kind of problem with my Gentoo 2023, installed in july/august 2023 inside a VM with VirtualBox.
All my VMs (Linux: Fedora 38, Xubuntu 22.04, Kali, Manjaro, OpenMandriva, OpenSuse, Yunohost, etc. / Windows: Se7en, 10 / MacOS Catalina) are installed in a 4 TB SSD SATA 6 Gb (Samsung 870 EVO) which have 441 bad sectors.
My Host OS is a Xubuntu 22.04.2.

All everything working good until last saurtday when I tried to update my system.
First, I didn't take very importance to this message, but when I started the VM, there was an error/ problem message about USB.
This is approx. the error message
Can't enumerate host usb devices

But, the VM startd well, and after the boot, and reached the Desktop (XFCE4), I ran the Terminal, I searched for updates.
I remember there was 54 packages to update/upgrade or rebuild, and then with the last few packages, something went wrong: the VM totally freeze.
No operation was pemitted inside the VM at this time: so, I have to stop the VM brutally (with Close or Shutdown in VirtualBox menu).

I restarted the VM, retried updates operation: the only packages to updates was Thunderbird 10x.x.x, I can't remember exactly.
as soon as tried to ran update thunderbird with
Code:
emerge -avuDN

I have an error message message about ahci0 and the VM freeze again.

If I tried to clone the VBOX HDD, I have an error message was someting like that:
Code:
VERR_DEV_IO_ERROR
Result Code: VBOX_E_FILE_ERROR (0x80BB0004)
Component: Machine
Interface: IMachine {00aa9000-xxxx-yyyy-zzzz-0000000f0000}

Note: https://forums.virtualbox.org/viewtopic.php?t=63860
- the VM run (except for update/upgrade process)
- VM use snapshot
- the cloning start, but fail
- I can copy files (.vmdk) from the host SSD in the host OS

OK, again I brutally stop the VM, tick the Use the host I/O cache setting and error message gone.
But: by default, when I set VM, I already tick this setting with the use of Controller:SATA setting.
How could it be unticked?

Then, again, I boot the Gentoo VM, well, no problem, and tried update packages.

Here, I got an error with read-only filesystem, something like this:
Code:
[Errno 30] Read-only filesystem: b'/var/tmp/portage/mail-client/thunderbird-102.15.1/

After some searches on the Web, I decided to modify the
Code:
/etc/fstab

file, which it didn't succeed, because read-only filesystem

After some tries, but not very important, and some reboots, I looked into logs for needed infos, and dmesg returns this:
Code:

Seem I have trouble with the VBOX HARDDISK...

Note 1: at every boot, I had a fsck running on the root partition (formate in EXT4 FS).
Note 2: when I rebooted the VM, root FS was OK (not read-only) and became read-only when I tried to process updates/upgrades.

This is not the end: I have something to do for my work, I'll come back soon and continue in the next post

After that, I booted VM with the Gentoo LiveGUI DVD to check the FS.

For fully comprehension, here is some infos:

So, i check the filesystem, here is the results

I thought it was enough to solve the issue; so, I rebooted my Gentoo VM into the Gentoo Guest OS...
but, when I tried to update/upgrade Gentoo, same thing: root (GENTOO) turned into read-only filesystem again.
Shutdown the Gentoo Guest OS, and booted the VM with Live DVD Xubuntu 22.04.

After this process, I rebooted into the Gentoo Guest OS VM itself, and now when I try to emerge, I got this, for example:
Code:
emerge --help
python-exec: Unable to execute /usr/lib/python-exec/python3.11/emerge: Exec format error.
emerge: no python-exec wrapped executable found in /usr/lib/python-exec.

emerge -avupDN @world

Code:
eselect python list

Everything seems to work good and well, except prog where python is required: seem the fsck broke somme files on the root partition.
- VM is booted: XFCE4 works, Thunar, Terminal, Internet Connection, etc.
- I can connect to the VM via SSH and can transfer files or/and directories via SCP

eix is OK, example:

Question:
How can I solve this: repair via chroot?
Is it only possible to fix this?

OK I can see there's much answers here.

But I think, it's probably solved.

I booted the VM with the Minimal ISO
Set up a SSH access with root
I check the filesystem of the root partition /dev/sda3
Code:
livecd ~ # e2fsck /dev/sda3
e2fsck 1.47.0 (5-Feb-2023)
GENTOO: recovering journal
Setting free inodes count to 6872597 (was 6872598)
Setting free blocks count to 21968867 (was 21968868)
GENTOO: clean, 803307/7675904 files, 8725789/30694656 blocks
livecd ~ # e2fsck -fb /dev/sda3

Invalid non-numeric argument to -b ("/dev/sda3")

livecd ~ # e2fsck -fv /dev/sda3
e2fsck 1.47.0 (5-Feb-2023)
Pass 1: Checking inodes, blocks, and sizes
Pass 2: Checking directory structure
Pass 3: Checking directory connectivity
Pass 4: Checking reference counts
Pass 5: Checking group summary information

         840 non-contiguous files (0.1%)
         343 non-contiguous directories (0.0%)
             # of inodes with ind/dind/tind blocks: 0/0/0
             Extent depth histogram: 782302/92

It seems everything is OK

Then I followed this
https://wiki.gentoo.org/wiki/Fix_my_Gentoo
Chroot the Gentoo and:
Builded packages KO (emerge, eselect, gedit) and installed binary packages

Then quit the chroot and reboot into Gentoo VM, so I've this:
Code:
emerge --help
emerge: command-line interface to the Portage system
Usage:
   emerge [ options ] [ action ] [ ebuild | tbz2 | file | @set | atom ] [ ... ]
   emerge [ options ] [ action ] < @system | @world >

   emerge --resume [ --pretend | --ask | --skipfirst ]
   emerge --help

Gedit runs perfectly too.
LibreOffice runs too (tested Base, Writer, Draw, Math, Impress and Calc).

Comparing with the previous results, it's a good beginning.

I have some other things to check, but it's seems to me, I'm on the good way to solve the issue.

OK

Strange things
After ran
Code:
emerge-webrsync

filsesystem became again read-only

I stopped the VM ans tried ti booted it. Here is what I got:
https://image.noelshack.com/fichiers/2023/40/1/1696267248-2023-10-02-16-34.png
Seems again problem with VBOX HDD and very broken now.

I closed the VM and remove the VMDK file in Storage Configuration of the VM
Then I go to menu Tools in V_Box then Support and for the Gentoo.vmdk I clicked on + and remove the {UUID}.vmdk file.
Go back in Storage Conf. for the Gentoo VM and Add the Gentoo.vmdk file again.

So, I booted the VM, it started well!

What happened here?

So! I opened a terminal and ran again:
Code:
emerge-webrsync

without any issues!

Now, If I run
Code:
emerge -avupDN @world

I have 77 updates
Code:
Total: 77 packages (74 upgrades, 2 new, 1 in new slot), Size of downloads: 2 265 126 KiB
Conflict: 1 block (all satisfied)

OK

It's over, my Gentoo VM Installation can't be fixed

Following the trial to update/upgrade, I got this
Code:
>>> Emerging (1 of 77) sys-kernel/linux-firmware-20230919::gentoo
>>> Emerging (2 of 77) dev-libs/mpfr-4.2.1::gentoo
>>> Jobs: 0 of 77 complete, 2 running               Load avg: 3.48, 1.12, 0.39Exception in callback AbstractEbuildProcess._async_waitpid_cb(54959, 1)

Complété

So, back to the same initial issue from the beginning!
[Errno 30] Read-only file system: b'/var/tmp/portage/dev-libs/mpfr-4.2.1/temp/build.log'

Enough of this, I've wasted too much time in trying to solve this issue: I give up!
So, backup config files required/needed/important and remove the Gentoo VMDK HDD and remove complete Gentoo VM.
I'll create a new one later, and I don't use EXT4 but BTRFS.

PS: All other VM's I've mentionned in first post works very well.

philoo,

If those bad blocks are real, the drive is scrap ... or a warranty return

On the host, run
Code:
smartclt -x /dev/...
and post the output.
From the outside looking in, you have bad blocks where the drive cannot read its own writing.

The smartclt -x output will show us the drives error log.
