I am mostly happy with how my Gentoo currently is, but I am having with quite a few different applications, that tend to freeze at random for sometimes a couple of minutes. Those include:

-Discord
-Element
-LBRY

I use Xorg, Nvidia drivers and no desktop environment, just Qtile and occasionally EXWM window managers.

Sorry for being very vague, but I am not exactly sure how to even begin diagnosing the problem with these applications, so please ask me questions about more details that you think could be helpful.

So what seems to be common for each program is that they're electron-based. Do you have the required kernel options enabled? Check:
https://gitweb.gentoo.org/repo/gentoo.git/tree/eclass/chromium-2.eclass#n31
for a complete list.

Could it be hardware acceleration related?
Could it be a bad HDD?
Could it be the latest glibc-related changes (I've no clue what they're about, just saw
https://gitweb.gentoo.org/repo/gentoo.git/commit/net-im/discord-bin?id=6ec09e8f846381af94bd5ee7b74fcc53ab436795
https://gitweb.gentoo.org/repo/gentoo.git/commit/net-im/discord-bin?id=0234266ea48500719ae8e94fe9897b87232ef702 )

Maybe, just maybe stracing the binary could help when lockups happen.

If you still need help, please post the output of emerge --info so we can get a more complete view of your system. You could try to reproduce on an untainted kernel (no proprietary blobs loaded). You could check dmesg after a lockup.

@Juippisi
I have the binary Gentoo-dist kernel: how do I check for the modules?

I have tried to strace the element app and when the freeze occurs, I get the message: "libnotify- WARNING failed to connect to proxy", which sounds odd to me: I didn't even know you could setup proxies in that app.

@Hu

Here is the output of emerge --info

EDIT:

From that strace I ran, I suspect I know what might have happened. I was at that time not thinking very seriously about using Gentoo and was being annoyed by notifications and I shut them down in a not very smart, but quick way by I think removing the notification daemon, because I just wanted to get rid of them quickly. It seems like it eventually came back to haunt me.

Thank you all for your help. After I started the notification daemon none of the programs are freezing anymore.

I will have to figure out now how to disable it cleanly, since I don't really want any desktop notifications.

I don't know if it is relevant for you.
But there is a way to stop notifications on gnome/gtk based desktop:

gsettings set org.gnome.desktop.notifications show-banners false

So do you have gsettings ?

Notes:
- you need to launch this command at desktop launch session because it's not saved.
- you can use an autostart script from your window manager or desktop
- you can create a desktop file that lauch this command in /etc/xdg/autostart/
