I activated said plugin and it writes sieve files as following, no matter what I define in 90-sieve.conf.

In /var/mail/domain.com/username/.dovecot.sieve

and in /var/mail/domain.com/username/sieve/managesieve.sieve or anyfiltername i chose within roundcube.

So in /etc/dovecot/conf.d/90-sieve.conf I added:

sieve_dir = /var/mail/%d/%u/sieve
sieve = /var/mail/sieve/%d/%u/.dovecot.sieve

I initially had other sieve_dir and sieve in sieve.conf, but it always wrote to the above, so I adapted sieve.conf accordingly.

in plugin {} section.

While testing, I became aware that (almost) nothing is happening. No movement of a mail with configured word in subject is getting moved tu supposed folder defined by my filter rule, but it stays in Inbox.

First question I have is:
Would it not be needed that a .svbin file would be compiled somehow? Should that be done automatically upon creation of new sieve filter rules in roundcube? I am asking, as for rspamd spam/ham learning, the sieve files needed to be compiled manually with sievec.

Speaking of rspamd learning...

I noticed that that after activating a rule through roundcube managesieve:

When the rule should be processed/triggered as there is a keyword in subject thus I would expect that the mail is moved to a defined folder, it doesn't but in webinterface of rspamd I observed, that the learned counter adds +1

While when I send a mail without the configured keyword - rule is still active - the counter does not go up.

So apparently the spam/ham sieve/svbin file is executed and not the one created with roundcube?

Following my 90-sieve.conf in the hope, somebody can tell me, if it is possible to have both working successfully.

Code:
plugin {
    sieve_plugins = sieve_imapsieve sieve_extprograms
    sieve_before = /var/mail/sieve/global/spam-global.sieve
    sieve = file:/var/mail/sieve/%d/%n/scripts;active=/var/mail/sieve/%d/%n/active-script.sieve
    sieve_dir = /var/mail/%d/%u/sieve
    sieve = /var/mail/sieve/%d/%u/.dovecot.sieve

    ###
    ### Spam learning
    ###
    # From elsewhere to Spam folder
    imapsieve_mailbox1_name = Junk
    imapsieve_mailbox1_causes = COPY
    imapsieve_mailbox1_before = file:/var/mail/sieve/global/learn-spam.sieve

    # From Spam folder to elsewhere
    imapsieve_mailbox2_name = *
    imapsieve_mailbox2_from = Junk
    imapsieve_mailbox2_causes = COPY
    imapsieve_mailbox2_before = file:/var/mail/sieve/global/learn-ham.sieve

    sieve_pipe_bin_dir = /usr/bin
    sieve_global_extensions = +vnd.dovecot.pipe +vnd.dovecot.environment
    sieve = file:~/sieve;active=~/.dovecot.sieve
sieve_after = /etc/dovecot/sieve-after
}

Are there any other configuration files needed to find the source of the problem?

The spam/ham learning works fine by the way.
