I feel really dumb asking this, but as I was looking over the Gentoo wiki page on elogind, I noticed that at no point do I actually emerge the package? This was the page I was looking at, for the record. All I see is kernel configuration and then updating USE flags... I don't ever emerge any new packages?

Yea there is emerge after setting USE flags, look again.

if you add the elogind flag to make.conf, this is then automatically built

If you have already some package installed without elogind set run, after add the elogind flag to make.conf, the command

# emerge -UD @world
