Audio works just fine and beep support is enabled in kernel:
Code:

│                        [*] Support digital beep via input layer                                         │
 │                            (1)   Digital beep registration mode (0=off, 1=on)                    │

app-misc/beep is installed and pcspkr is enabled in kernel alsamixer beep is not muted and beep doesen't work.

Did you try running beep under the root user or under an unprivileged user?
In order for beep to work under an unprivileged user you need to either configure sudo or enable the suid USE flag.
Please see this wiki article for more details.

I already tried with root before I posted and knew suid was required for non root users, it seems to be a driver issue.

Just to be sure, did you enable the following option in the kernel? Device Drivers > Input device support > Miscellaneous devices > PC Speaker support.
