I am trying to do an emerge --newuse --deep --update --with-bdeps=y @world and I am getting an error that I cannot correct.

Specifically, I interpret the error message to say that aqua is required to be specified on kdelibs. I have tried to add both the +aqua and -aqua use variables with no effect. I don't understand how to correct the problem.

It appears that kde-frameworks/kdelibs no longer has an aqua USE flag. Remove it from that package.use line and you should be fine.

The problem turned out to be that the ebuild for kde-apps/kdebase-menu-icons was removed. The same thing happened with another ebuild.

Too bad there isn't an automatic way to advise about obsolete packages from portage.

Never heard of `emerge --depclean`? Or read the last-rites package.mask message that portage prints out at least 30 days before removal?

"emerge --depclean" refuses to work when not all required dependencies are resolved, which is sometimes hard to do when "emerge --uDN world" refuses to work - for example due to above error.

In this case I must have also overlooked said message (due to usually leaving my update process to a script). It might be better if there was a reminder at the end of each emerge action, such as: "The following installed packages do not exist in the tree: ..."

The answer is simple: Don't use that script OR improve it.

--depclean is not a means to fix. You use it proactively after your successful update.
