I have a Logitech M555b bluetooth mouse which I'm attempting to use with a Gentoo stable system.

Code:
service bluetooth start
bluetoothctl

[bluetooth]# power on
[bluetooth]# agent on
[bluetooth]# default-agent
[bluetooth]# discoverable on
[bluetooth]# pairable on
[bluetooth]# scan on
[bluetooth]# pair 00:81:8e:19:88:29
[bluetooth]# trust 00:81:8e:19:88:29
[bluetooth]# connect 00:81:8e:19:88:29

After pairing and trusting the device, the following happens upon connect attempts:

Code:
[Logitech Bluetooth Mouse M555b]# connect 00:81:8e:19:88:29
Attempting to connect to 00:81:8e:19:88:29
Failed to connect: org.bluez.Error.Failed
[Logitech Bluetooth Mouse M555b]# connect 00:81:8e:19:88:29
Attempting to connect to 00:81:8e:19:88:29
Failed to connect: org.bluez.Error.Failed

On occasion, this may happen:

Code:
[bluetooth]# connect 00:81:8e:19:88:29
Attempting to connect to 00:81:8e:19:88:29
[CHG] Device 00:81:8e:19:88:29 Connected: yes
Failed to connect: org.bluez.Error.Failed

I may find that upon doing info 00:81:8e:19:88:29 that it is listed as "Connected: yes", but there is no new device registered in lsusb or dmesg, and certainly no functional bluetooth mouse to use in X.

Am I doing something wrong? How is the device supposed to be registered to the kernel once it actually works?

It's not clear for me if Bluez can see the device in the first place. Does it appear when you scan it? If it doesn't, try with different devices -- you might have some settings missing in the kernel.
