If I try to access Main Menu from either:
Right click applications icon in the task bar>Edit Menus
or
System>Preferences>Look and Feel>Main Menu
Nothing happens.

If I execute mozo from terminal:

  File "/usr/lib/python-exec/python2.7/mozo", line 22, in <module>
    from Mozo.MainWindow import MainWindow
  File "/usr/lib64/python2.7/site-packages/Mozo/MainWindow.py", line 19, in <module>
    import matemenu
ImportError: No module named matemenu


I had another Mate installation from another overlay and I checked:
1. Main Menu can be accessed by either method as stated above
2. I found /usr/lib64/python2.7/site-packages/matemenu.so

I copied matemenu.so from the other Mate installation to the Gentoo Mate installation and the Main Menu now works as expected.

I'm not sure if I did the Gentoo Mate installation correctly or there is an issue with Gentoo Mate?

Please run equery belongs matemenu.so on the system that had matemenu.so initially. Post the output of that and post the output of emerge --info package-shown-by-equery, as run on both the system which had matemenu.so and the system to which you copied it.

Thanks Hu...you were on the right track! I checked on #gentoo-mate irc and they posted that the python use flag needed to be set:
/etc/portage/package.use
mate-base/mate-menus python
