this is a weird one. i'm stumped.

left mouse clicks don't appear to be reaching application windows (i can left click on a button or menu in any app and nothing happens). they do however work fine on the kde panel, or on application title bars (i can roll up windows with a double left click).

the problem is intermittent. usually, after a restart of the x server, it'll work fine for 10 or 15 minutes then this problem starts. it persists until i restart the x server and then i'm good for another 10 or 15 minutes. etc.

this is not a hardware problem. the same mouse works perfectly at all times inside of vmware on the same box (even when it won't work in x). a few days ago i toasted the bios chip on the mobo (DON"T buy Tyan) during an update and replaced everything but the drives/CPUs/RAM. this problem has persisted.

this problem surfaced shortly after emerging Kde-3.0.3 but i'm not sure it's related.. (i get the same behavior in the gimp).

it makes no difference if gpm is running or not.

using xev, it's clear that the window does not receive either ButtonPressed or ButtonReleased events with a left click. but does receive them both with a right click.

it exibits the same behavior with Protocol set to MouseManPlusPS/2 (is what Auto determines) and with 3 button emulation off.

Are you, perchance, using a USB mouse with a USB-to-PS/2 converter? I have heard of very wacky things happening to some people using a USB mouse with the converter--which happened to go away when they simply connected the mouse via USB. I realize and agree that this is not a hardware problem, I believe it is a problem with the protocol used in Xfree86 and don't know how to fix it (other than the work around of using the USB port instead.) If this sounds like your configuration you might want to at least give it a shot, or maybe just read some of the other threads regarding strange mouse behaviors in Gentoo.

FWIW, I'm using a Logitech USB mouse through PS/2 Converter with no problems.

I know many people are, aswell, just worth looking into-- One of those many unsolved mysteries. Have you seen the thread I linked to kanuslupus? Strange stuff, I have not had any trouble with my mouse/mice (PS/2, USB, or converted from USB to PS/2) but I thought the two issues MIGHT be related, just maybe.

no usb involved.

it's a cherry keyboard with an integrated touch pad (it's got 2 ps/2 cables coming out of it). i've used this keyboard/mouse for almost two years with windows, suse, and debian and never a problem. in fact, i used it with gentoo for several months with no difficulties.

i had the same problem....
dont know how i fixed it thoug.
something about artsd and artscontrol, set to high or was it the real-time priority.
try turning arts off and turn off xmms too. (worth a shoot)

well, i've tried everything i can think of and the problem persists. lowering artsd's priority and/or stopping it from starting doesn't help. nor does reemerging X and kde.

the only thing that fixes it is restarting X.
