If you want X better profile to choose is default/linux/amd64/17.1/desktop

new problem now, when I run emerge --update --deep --newuse -av @world to update the profile I get this:

You are changed profile, is strange that X use flag with desktop profile isn't set. Post your emerge --info

It seems that USE flag variable is not set.
Post ls -l /etc/portage/make.profile output and also your /etc/portage/make.conf

The reason is simple: You thought you will set a USE-variable with an minus before. But you will UNSET it. Please change all like this:

Thanks for pointing that out, I've enabled most of those flags now but I still get the same error.

In your emerge --info you see line with USE variable?

I don't understand because in your emerge --info does not show the use flags set.

This isn't the same error, portage tell you that if you set minimal use flag you can't set also wayland.
You enabled minimal and wayland use flag? I ask you because desktop profile does not set these use flags by default.

So you have disabled -X -suid -elogind -systemd -udev and wonder why xorg-server cannot be installed, on the top of which you also have -amd and -amd64 which are not even USE flags, and you even managed to put -amd64 there multiple times.

I have no idea what was on your mind, but what you configured there does not make absolute any sense for so many reasons that I am not even going to list them.

Just remove all of your USE="" in make.conf, stick to what's in desktop profile, and then enable flags one by one as you need additional flags, do not use any flag prefixed with minus if you do not know what it does.
