Just create /run/user/<your PID> with 0700 permissions.
in my case I have KSMserver__0 file in /run/user/1000/ so its probably it.

Code:
mkdir /var/run/user/1000
mkdir: cannot create directory  «/var/run/user/1000»: file exist

cdmod 0700 /var/run/user/1000 makes no difference...

Not enough information.

Code:
$ emerge --info

If systemd, make sure consolekit is not installed.
If openrc, do you use consolekit or elogind? Make sure it is in boot runlevel. Make sure that dbus is in default runlevel.

Basically, make sure you meet the Prerequisites.

Just check if u can make do as normal user:
mkdir /run/user/1000/xxx

if you cannot create it as normal user then maye add yourself to some group ( maybe you are not in users group ? )

What is the output of ls -la /run/user/? This will show us permissions on /run (by way of ..), /run/user (by way of .), and permissions on the UID-directory.

Unless you are using an ACL to augment the traditional DAC permissions, /run/user needs world-search permission. Without it, users cannot open anything in subdirectories.

Yes. Fix the permissions. /run/user should be searchable by everyone. The interesting question then is how this directory exists for you, but has incorrect permissions. Changing the permissions is a temporary workaround. The real fix is to find how it was created and determine why it was created incorrectly, then fix that incorrect creation.

Maybe try adding new user:
useradd -m -G users XX
passwd XX

log and check if this is specific to one user or to all users.

EDIT:
I noticed that my /run/user looks:
Code:
drwxr-xr-x  3 root  root  60 04-01 00:25 .
drwxr-xr-x 19 root  root 820 04-01 00:25 ..
drwx------  5 mirex root 160 04-01 01:56 1000

it seems my /run/user has drwxr-xr-x when yours has drwx------

( Maybe reemerge 'shadow')

Can you please check if /run is mounted. /var/run is a link on /run. And /run is a tmpfs which should get mounted.
Please post the output of:
Code:

mount

You should get an entry like this one:
Code:

[...]

tmpfs on /run type tmpfs (rw,nodev,relatime,size=809560k,mode=755)

[...]

Code:
mount
[...]
tmpfs on /run/user/1000 type tmpfs (rw,nosuid,nodev,relatime,size=1639036k,mode=700,uid=1000,gid=1000)
none on /run/user/1000 type tmpfs (rw,relatime,mode=700,uid=1000)

That looks strange for me. It means your system mounts the user 1000 twice. The second mount is overlapping the first. I tested it on my system.
You can try it yourself:

Code:

umount /run/user/1000

Then check:
Code:

mount
ls -la /run/user

The user should be still mounted.
The second problem is that the directory 'user' is created with wrong permissions.
Both problems caused by the login try of user 1000 (my guess).

Refer to your distribution on how to get it, or
http://www.freedesktop.org/wiki/Specifications/basedir-spec
on how to implement it.

The variable is set to a wrong directory. Read also here: https://forums.gentoo.org/viewtopic-t-1035018-start-0.html
I haven't found the right file that sets the variable so far. But you can look in you /etc/env.d directory and search there for it.

Don't you have by mistake that tmpfs mounted in /etc/fstab ? Remove it.

And where is /var/run/$UID created everytime ... it should be cleared after restart, so where u made that change, so it recreates every reboot ?
