Today emerge --sync updates the Manifest of every package. It is running for more than a hour and did not finish yet.

Do you know what is the reason for this?

I thought the Manifests came with the sync - this includes the checksums for the ebuilds to make sure nothing got corrupted from the download. Are your manifest files clean from last sync? Virus touched or deleted your Manifest files?

I do not know but I thought it is wholesale update to the portage Manifest files.

Infra has been testing a lot of changes lately, using the primary copy of the tree as the test bed. (The Manifest changes are related to the thickening process necessitated by the CVS->git backend change.) In short, you haven't done anything wrong, and expect this to happen every once in a while until it doesn't happen anymore.
