I installed pcsx2-1.3.1-r2 from vortex overlay on my gentoo x64 system and despite i got the SPU2 plugin in /usr/games/lib32/pcsx2, it can't recognize it and therefore it can't continue the first time configuration process.

You might wanna ask the owner of that overlay: https://github.com/nE0sIghT/vortex-overlay/issues He's usually very quick to respond and fix problems.
