upgraded gnome 3.8; menu items lost

Just upgraded to gnome 3.8, but I've lost my custom menu items. I can see they are still under ~/.local/share/applications/*.desktop, but these are now being ignored. Anyone know an easy way of getting these back?

Are they not available even from search (hit Windows key and just start typing the name of application)?
