I'm new to Gentoo and still don't understand USE just yet. I quite honestly don't know what to do and I don't understand the documentation.

Okay, that's perfect. For further reading on what USE flags are and how to set them see Chapter 2 of the Working with Gentoo section of the Handbook. However, in this case you're being given pretty good guidance by Portage. Those two lines from your screenshot

=media-libs/mesa-9.1.2-r1 xa
=x11-libs/libdrm-2.4.25 libkms
are the exact lines that need to be added to /etc/portage/package.use. The Portage output even points to the exact section of the correct man page.

Note: Many people like to organize package.use as a directory and then put individual files under that.

So I add those two lines and it'll work? Thank you so much! I've been digging around in thew manual and I couldn't see anything that made sense.

Yes, but you could (probably should) include the comment context so that in the future you'll have a clue why they were added.
