Let's say I uncheck a feature of a package specific USE flags such as:

then emerge spits this out:

rather not pretty.

That text message and info is not really useful and should be fixed to output a cleverer message about proper syntax usage of those USE flags.

I call it a bug.

CALLIGRA_FEATURES
is not a use flag and it is not are variable you can add and subtract things from.
Unlike -X which is lehal in USE, -plan, or -anything cannot appear in CALLIGRA_FEATURES. You just list the features you want.

First. The output you posted comes from the package you are trying to compile, not from portage.
So, complain to the upstream package.

Second. For more helpful replies. Say what package and version you are having the trouble with.

To install Gentoo I use sysrescuecd.Based on Gentoo,has firefox to browse Gentoo docs and mc to browse (and edit) files.
The same disk can be used for 32 and 64 bit installs.
You can follow the Handbook verbatim.
