I'm not on amd64, but I thought this line handled it in /usr/portage/games-fps/ut2004/ut2004-3369-r4.ebuild
Code:
=virtual/libstdc++-3.3

It was working, I don't know what caused it to stop working, but I'll try this, what part of the ebuild should I place this in? And yeah, I am AMD64.

Take a look at /usr/portage/virtual/libstdc++/libstdc++-3.3.ebuild, and run:
Code:
emerge -1 sys-libs/libstdc++-v3

Well I emerged it one-shot, but what do you mean 'take a look at the ebuild,' and what do you propose I do to the ut2004-ded ebuild, if I'm not mistaken any changes to the ebuild will cause portage to moan about different file sizes?

EDIT: was told in #gentoo how to take care of sizes, but where should I place that in the ebuild?

Well the thing might be with this, I'm talking about ut2004-ded, not ut2004 :S.

(libstdc++-v3 still merging, one-shot)

Okay works great now, thanks.

Heh, my confusion between ut2004 and ut2004-ded explains why the ebuild itself didn't install virtual/libstdc++

Can you please file a bug on bugzilla, requesting that "=virtual/libstdc++-3.3" be added to DEPEND in the ut2004-ded ebuild?

Indeed, the odd thing though is that it worked before then it stopped working.

Did it stop working when you upgraded gcc? From /usr/portage/virtual/libstdc++/libstdc++-3.3.ebuild
Code:
RDEPEND="|| ( =sys-libs/libstdc++-v3-3.3* =sys-devel/gcc-3.3* )"

I'm pretty sure I didn't upgrade gcc :S. libstdc++-v3 wasn't even installed. I'm pretty sure gcc4.1.1 was the only one ever on here, I did at one point upgrade glibc, but I'm pretty sure that was way before the ut2004-ded merge, I even remerged ut2004-ded to see if I could fix the issue, no-go.
