so etc-update nuked my /etc/modules.autoload/kernel-2.6 this royally sucks because it took forever to find the right card=# for my twinhand vp-1020 and my bt8xx card to play nice together :(

insted of overwriting the file couldnt it make a backup first ? this would be logical Id assume.

dispatch-conf is your friend. It can do what you require. Forget about etc-update.

Code:
man dispatch-conf

That is what you get if you set portage to automerge the changes or you do etc-update with -5. Administrative tasks are not supposed to be done in unnatended mode. Appart from that, there are alternative tools like the ones that some people suggested, those can be configured to make backups. Anyway, you could also do regular backups of your /etc, at least, before every emerge world.
