Maybe this is a bad idea,... but is there a way to configure portage to use ~x86 for certain packages always? I am especially concerned with the scientific python things, like numpy, scipy, matplotlib. Also I use mod_python, and I have to use an overlay for that.

Yes it is.
create the following file.
Code: | /etc/portage/package.keywords |
edit and put your preferences.
Code: | x11-themes/gentoo-xcursors ~amd64 |
for example. |

If you are using Portage 2.1 (which you should be using, since it has gone stable for about a week now), you can also take advantage of a new feature that allows you to have a /etc/portage/package.keywords directory, allowing almost unlimited customization.
This new feature (which also works for /etc/portage/package.{un}mask) sort of concatenates all the files below that directory and treats the result as a single /etc/portage/package.keywords file. This way, you can organize your keyworded packages in the way that suits you best.
