Either I am missing something here, or qpkq is:

/usr/bin/du -> ../../bin/du
/usr/bin/install -> ../../bin/install
/usr/bin/ln -> ../../bin/ln
/usr/bin/ls -> ../../bin/ls
/usr/bin/mkfifo -> ../../bin/mkfifo
/usr/bin/mknod -> ../../bin/mknod
/usr/bin/mv -> ../../bin/mv
/usr/bin/rm -> ../../bin/rm

As you can see, /bin/mkdir is not listed by qpkg -l fileutils, while qpkg -f /bin/mkdir shows it is owned by fileutils... What gives? Is this a bug in qpkg or I am missing something?

I've stumbled over the same prob; looks like qpkg -l is broken in the latest (stable) Gentoo version 1.2; it worked fine with 1.1a. As a last resort you could additionally use the -v option (verbose mode) although this gives you a lot more information like md5 sums and other stuff, however, you'd get a complete list of all files installed by the package.

It's not related to to the Gentoo build iso/tbz2, but rather to the version of the gentoolkit package.

Does this mean that if I take a Stage 3 Gentoo 1.1a ISO image (gentoo-i686-1.1a.iso) and I don't make an emerge rsync that I also get the problem?

What I meant is that there is no such thing as Gentoo (stable) version X. All the build-* iso's or tbz2's are just starting points to help you build your own "version" of Gentoo Linux. They are just like "installers". The concept of "version" does not apply to Gentoo in general. It only applies to the packages you have installed.
But you are right: if you do not update the gentoolkit package, you will not get this behavior.
