I've had Gentoo installed on my new AMD64 machine for just over a week now, and am loving it. Earlier on today however, I discovered that the autotoolset package isn't marked as available on the amd64 system - but not for any good reason that I can see. I've not seen anything mentioned on here about it except for when somebody had the same trouble with the ppc architecture, so I went ahead and made an overlay version that did allow amd64, emerged it and have tried it out with no problems at all. I have only tested gpl, acmkdir and acconfig, but they are the only parts of it that I've ever had need to use anyway.
Fixing it was as simple as making an overlay for the package listing ~amd64 as a keyword, and sticking a line into package.keywords. (It seemed like a better idea to do this than to go straight for setting it to amd64 in the ebuild). Emerge worked perfectly well, and the programs that I've tested have worked fine too.
I've made a bugzilla posting to hopefully update the portage files for this, but in case it comes up for anyone before that gets updated (Not sure what it's like over christmas/new years) then it does work and it is that simple to fix
