I just did an emerge -p flac and was horrified! For some reason it wants to emerge about 30 other ebuilds, including XFree and XMMS. My /etc/make.conf exclues X in my uses statement, and this box is only intended as a media server, not a player so I don't even need anything to play it with...
Any ideas where I can look to try to fix this?

I'm guessing you don't have -xmms in your USE file. I know the flac ebuild contains an xmms plugin, and as you know xmms needs X, etc etc.
Try adding -xmms into your make.conf. |
