When i emerge -u any package, it does NOT mark it as protected. So if clean (emerge clean). It unintall the latest one and keep some files from the first one (those wich have not been updated).
actually , i juste diable the auto clean procedure, but i've got plenty packages wich need to be cleaned.
for example :

I've already tried to reinstall portage and the rescue database with no effect.

With autoclean disabled, you may want to try upgrading portage.
