Is there a generic way to pass one's own config options to an Ebuild that will effect any emerge -u updates to a package and its new Ebuild? I've been editing a couple of Ebuilds by hand and don't want to lose those config options when I compile a new update of a package. Thanks.

There is no way. You can put your custom ebuild in an overlay directory so it won't get overwritten:

Thanks, I've read the overlay over and it seems a somewhat heavy load for what may be considered a minor adjustment. Is this limitiation (as I would see it) of portage intentional on the part of the design team or simply a feature that has yet to be implemented?

Well, there is the EXTRA_ECONF variable, but that only works for ebuilds using the econf function (but you shouldn't report any bugs if you're using EXTRA_ECONF, it's your own risk). If the ebuild calls configure directly there is no way without modifying the ebuild.
