i had that problem as well. my edit boxes look terrible becuase they overhang the text inside of them.
to fix, i used java-config to select blackdown jdk 1.4.1 isntead of 1.4.2 (both are installed on my system). that made em go back to normal.
It also happened to me after installing ~x86 eclipse. I just use java-config to switch it when i want to use eclipse, thankfully i dont use any other java apps that often. _________________ Nitrogen - GtkMM based background setter/restorer, please test!

once had similar problem - letters were offset half-height and clipped by top component border. i've commented out every second entry with '.1' in ${JAVA_HOME}/jre/lib/font.properties, like this:
dialoginput.bolditalic.0=-b&h-lucidatypewriter-bold-i-normal-sans-*-%d-*-*-m-*-iso8859-1
#dialoginput.bolditalic.1=--standard symbols l-medium-r-normal--*-%d-*-*-p-*-urw-fontspecific |
