WordPress 3.8 auto-update vs. webapp-config

Now that WordPress is auto-updating itself since the introducion of 3.8 version, how we should use the webapp-config from now on, considering the hard-linking webapp-config is using? Is it safe just to remove the old wordpress-3.8 version and leave the updates for WordPress itself, or should we still update using webapp-config?
