Hi,
I discovered that I have a /bin/bin directory (not a symlink). It contains most of the same files as /bin and was created (last modified) on March 21, 2012. It contains no files newer than March 31, 2012. I guess it was created because of some ebuild bug. Is it safe to remove this directory?
Related, and the reason I discovered /bin/bin, is the problem I encountered with revdep-rebuild:

I guess this is caused by the existence of /bin/bin and should resolve itself after I remove that directory, or is there more to it?

As a Test log in to your DE, start a term, su, start your File Manager, navigate to /bin select the 2nd bin and dump it in the trash. Reboot, run revdep-rebuild -- -qa.
