Sure you're using the same OpenGL library? fglrx vs OSS radeon driver as before?
Still have the old HDD and check what versions of each you were using?

equery list mesa
equery list xf86-video-ati

Which radeon specifically?

Were you using radeonhd beta drivers? I thought they merged everything into ati but not sure. I'm still using fglrx on my HD5770.

Oh and one serious question, is 3d acceleration even working at all right now?

I tested with stable drivers and now with git drivers , with the same results but performance is 40-50% better with git drivers , i play 3D games like urban terror without issues.

Code:
 * Searching for mesa ...
[I-O] [  ] media-libs/mesa-9999:0

[I-O] [  ] x11-drivers/xf86-video-ati-9999:0
