My question is: Where is this "/enlightenment.use" placed? Do we make a /package.use FOLDER, as well as "/package.keywords", and place "/enlightenment.use" FILE inside? It's not clear.

Yes, you can, instead of having a /etc/portage/package.use, /etc/portage/package.keywords, etc file, such folders and place files inside it, which contain the flags. Of course, if you have a /etc/portage/package.use as file, you can put the flags in there as well.

You don't need that use file if you are using the enlightenment overlay. You will get some of those USE flags because of your default profile (I suppose you are using at least the desktop profile). Other USE flags will be forced by the ebuilds themselves.
