There are packages depending on that version of package or is it in your "world" file.

If this would be the case, then why would "emerge --depclean" remove it?

What is the output of emerge --info ; emerge --pretend --verbose --update --deep world? If you add kshutdown to package.mask, does Portage complain on your next world update? |

Invalid atom would (at least normally to me) mean a syntax error.
How did you enter it into the file exactly?
If you want to mask all versions of a package:
If you want to mask a certain version of a package:

Note the = in the front.

The installable tree and installed tree are out of sync. When installing portage considers the dependencies of the installable tree and for --depclean the ones of the installed tree.
To solve the issue you have to reemerge the package where a developer changed the dependencies without a rev bump.
So whatever pulls in kshutdown needs to be reinstalled as well to get it into sync again. |

Code: | emerge -uNDtpv @world | The '-t' option ought to tell you which package is requesting kshutdown:4. The output when kshutdown:4 is not installed will be helpful.
Are you using KDE-4*? If you're not, try adding 'kde-misc/kshutdown:4' to /etc/portage/package.mask. It will prevent the kshutdown thingie for KDE-4* from being built. |
